I can't reproduce what you say.

If I create this minimal .fvwm2rc file, the correct buttons are removed,
for example, in Find dialog of Netscape:

  Style * DecorateTransient, MWMButtons, MWMFunctions

  ButtonStyle 1 - Clear MwmDecorMenu
  ButtonStyle 2 - Clear
  ButtonStyle 4 - Clear MwmDecorMax
  ButtonStyle 6 - Clear MwmDecorMin

  Mouse 0 1 A Menu MenuFvwmRoot
  Mouse 0 2 A Close
  Mouse 0 4 A Maximize
  Mouse 0 6 A Iconify

You may also run the first 5 lines in FvwmConsole to verify they work.

Are you sure the correct configuration is executed? Try to create the
.fvwm2rc from scratch by adding something, verifying it works, adding
something else and so on.
