I never liked multiple bootstrap files like is done in Joomla/Mambo. It's confusing and hard to manage for me. I also don't like thinking of the Admin area as a seperate site because it manages all the same Roles and Resources and in a good CMS allows editing those items live on the frontend.
So, I use an administrator module and an ACL to manage access to plugins and modules. I then have a plugin_type and module_type (public|admin) to decide what to show. Admin is a core module and super-administrator is a user, neither of which can be deleted using the UI so there's always access. This allows me to have ACL entries like IP Address and Domain Roles that work in both front and backends. Just seems easier to me. Results may vary.
