This was fixed in trunk (new features inside the zf.php)
I am documenting then now, but try out whats in trunk and see if it
fixes your issues

basically you'd be setting up an environment varaible to tell just
the tool what the include_path should look like.
FYI I have exactly the same problem as Rob since downloading 1.8b1
earlier, and I already have a ZF_PATH environment variable, so I don't
think this is the fix. It was working fine for me in the alpha release too.
