The partitions won't spill over each other unless you click-and-drag stuff between them. The slow-down is probably due to the fill-up of the one partition you are using. All drives will slow down as they fill-up. I'm not clear on why only a single partition didn't work for you, but you need to reduce the number of partitions you have. Even better, get rid of all of them, it doesn't sound like you need to partition the disk.
