Do you have the grid turned on? If it is off and you place the icon manually to a specific location, I think the next time you login, the system will place the icon to a default location which depends on the size of the icon and the size of the font to display the name of the icon. I don't think there is something you can do about it. So, what I have done is turn on the grid so I see exactly where the icons will be.
