I believe that it is best to run diagnostic/repair softawre after you have started up using the System CD. So I have a small partition on my HD on which I have Disk First Aid, TechTool Pro [and a few other things including a virginal OS].So when I do my regular maintenance schedule I boot from the system CD then run the utilities. That approach means you can not defrag the partition containing the utilities but as they don't get amended that is of no consequence. I have an idea that Apple recommends that if you use DFA then do so after booting from the System CD and use the DFA on that CD, but I can not remember where I read that.
