I had the exact same problem after installing my Zif G4 500 upgrade this past weekend. My beige G3 would only boot into OS 9 (installed on a second internal SCSI disk). I tried a few different things, too, but when I restarted with the trusty Option-Command-Shift-Delete (to try and force it to bypass what it seemed to think was the primary startup volume) Jag, which was installed on another internal ATA disk, finally came up fine.
