well, using the 50 pin and 68 pin internal connector at the same time would be bad as the lines on the 50 pin connector would then branch off in 3 directions, which would be bad. as for not using the external connector, it shouldn't be a problem, you are allowed to use a fairly long cable under the scsi specs. i'd suspect that apple somehow used too cheap a cable for the internal cable or failed to shield it properly, or ran it too close to the metal case and increased the capacitive load or terminated things wrong or something along those lines. unless the card's design is drastically wrong you should be able to use both connections at the same time. this sounds a lot like the "special" terminator necessary in the iifx, which apple claimed was because of the higher speed, but which was actually necessary because their custom chip didn't conform to the spec fully and needed a little help to reduce glitches. it could also be a problem with the specific drive apple used if it was slightly defective in design. in any case, the stated reason about the cable being too long is nonsense if everything else were done correctly.
