What version of OS 9 are you referring to?  I have an older Server G4,
also with three internal hard drives and multiple partitions.  When I
first installed Panther (directly, not upgrade from Jaguar), I could
no longer boot into any of the OS 9 drives or partitions, all with
9.2.2 and numerous important applications.  The symptoms were similar
to yours.

In my random search on several OS X-related forums, I somehow learned
that 9.2.2 was meant for the Classic environment within OS X, and not
for parallel standalone drives or partitions.  Out of desperation I
retreated to 9.2.1 by reinstallation.  Voila, all the problems are
gone.  Now the 10.3.5 and 9.2.1 partitions co-exist nicely.
