Even my ATA drive that has had OS X 10.2.8 has become iffy at boot. When I do get the ATA booted or boot from a CD all connected drives show up mounted just fine no matter attached to my ATTO controller or the onboard SCSI.

Let me point out I did not do the < 8 GB partition because:
It's SCSI not EIDE/ATA
The OS X installer allowed the install

How is your pram battery? One that is on the way out can cause these kinds of problems.


Also, the OS X installer will instal on a partition larger than 8G, even on ATA drives, but when the drive gets more than 8G of data on it is when you start having problems.
