For what it's worth, the newish 10000rpm 36gb Ultra 160 68-pin SCSI drive in my B&W G3 makes a noise every 50-odd seconds, and has done since I bought it from OWC. It's not loud, but is obvious if you're listening. It lasts for about 3 seconds, and starts with a high-pitched squeak "dash" immediately followed by a lower-pitched "dot", something like "eeeeeeeeeeeeeeeeeuh".
It doesn't seem to effect operation at all.
Yours sounds like a bearing problem, possibly; if the disc slows down it probably will muck things up.
