This is possibly the most mis-understood facet of OS X on beiges. I've heard about 5000 versions of this issue.
OS X must be installed within a single partition in the first 8-gigabytes of a drive. It can see the other partitions.

And if this has something to do with the built in ATA-interface, could I put in an ATA PCI card and get around it? Guess that would give a speed boost too.

Yes. OWC has SIIG cards pretty cheap. I have one, works just fine. My boot drive is 120GB, unpartitioned.
