I'm not sure what could cause your issues, but I'm pretty sure that a quick download, installation, and running of AppleJack could have taken care of it.
I upgraded my B&W (G4/600) to 10.3.8 (100MB combo update) yesterday, rebooted, and had similar issues upon reboot. Granted a simple power-off then a reboot with cmd-p-r (reset prefs) seemed to get me into OS X. From there I ran Disk Util to correct prefs and verify the disk. After doing so, just for safe measure, I ran AppleJack after rebooting into single-user mode.
A similar update using the 10.3.7->10.3.8 updater on my G4 iMac caused no issues, but I went ahead and ran through the above steps just in case.
In any event, run out, grab a copy of AppleJack, follow the directions, and get your system back to letting you love it :)
