I am planning to house my Sawtooth motheborad and bits (now that I've abandoned the B&W G3 and bought a shell- less Sawtooth=mb,CPU,PSU,drives).
However, most (all?) Macs have a metal cage around the inside, presumably to prevent interference (I do know about Faraday's work you know...), but if I build my own box of non-metal material, how will that affect the Mac ?

The mac will work just fine, you MAY cause interferance with tv/radio in close proximity to your machine, although running machines on my desk sans any sort of enclosure has never given me issues with my cheapie walkman.
If you can, make sure you tie all grounds to one common point. IE, use a lenght of wire with round crimp/solder connector ends, put one on a motherboard mount point, one on each HD/optical drive, etc and bring them all back to the same point, preferably the powersupply's cover.
