Import the Quicktime movie into iMovie. Import the audio track you want. Export as Quicktime movie. Or, MPEG 1 for VCD. If you're going to SVCD or DVD export as DV to be compressed as one or the other.
I guess I see the iLife bundle in my near future... I don't need to do this much so was hoping I could get away with a freebie tool :)
