First, I have to ask; is the scratch HD config'd as a Slave
even tho it's on its' own bus?, and then the moved from
Int. ATA HD is config'd as Master and one the other bus?

If'n your answer to my above question on the moved OSX
HD's config, then I do believe that you've just been very
lucky to get the HD to boot at all, and do hope that it'll
be possible to repeat that a few more times at least.

I do believe you're correct here Dana, as IIRC; any HD
connected to the PCI card must be formatted there prior
to it's use(altho it now seems that you've somehow got
around that, and for how long is now the big question) ,
but putting it there and formatting it would zero it's
contents, so I would venture to guess, that if'n you've
formatted the scratch drive on the card, do quickly use
CCC to clone your OSX HD to the Scratch drive making
sure to click as bootable, then go in and switch jumpers,
and boot from the newly cloned drive to test it, and if'n
all goes well, only then do reformat your OSX HD, and
follow that with another CCC clone(making sure to
click make bootable) job back, go in and switch jumpers
again, and try to boot. But, again(IIRC) it should have
been possible for both drives being on separate buses
both to be set as master so the re-jumpering may not
be a need, and then again, if'n there is anything on the
scratch drive you want to keep, you may wanna move
it to yet another drive or media for safe keeping even
before starting on the boot problem, and it is also very
mucho hoped that the sizes of the drive's contents and
that of the scratch(or yet another HD) are compatable,
so that you won't need to go shopping for another HD
to toss in there and format(but this might be another
way to save the contents of both drives as that Sonnet
card should take on another 2 HDs). I hope with all
my IIRCz in here, that I'm at least correct enough
for you to save all your data, and get smoothly bootable
across the board once again('cept for that blown on-
mobo ATA channel, that is). Goodluck and HTHs some.
