I believe your mac will boot from a slave just fine (ICBW), but with my ex-beige, I could only boot from a slave via xpostfacto. I do believe the CD-ROM has to be set to master in order to boot from it. Again, ICBW.

Does it matter which of the internal CD-ROM and HD is Master and
which is slave? Can OS9 and OSX boot from the HD whichever way I
set that?
In this iMac DV 400 MHz. Stock CD, the HD upgraded to an 160 Gb

Hmmm. In this poor old Beige G3MT, I have two ATA drives. the
"master" has three partitions, one of which is the OS 9 boot
drive. The second "slave" drive has 4 partitions, one of which
is the OS X boot drive. Both seem to work with no problems. I
don't have anything else on the CD-ROM bus, so can't say much
about that.
