Caveat, this is in Mail 2.05, in 10.4, but I'm 90% sure this will

So long as the categories are distinguishable in some fashion from
the content of the message, yes you can.
Go to Mail Preferences, and click on rules.
Click Add Rule, give it a name.
Then you can specify what conditions you want met, if any or all
must be met.
Then in the rule action part, select "Set color of message",
Background or Text as desired (this only affects the message in the
message list, not in the viewing pane.) and select the color.
As an example I just did that to flag all messages from you to be
red. When you create a rule, Mail finds the various fields that can
be tested and preloads them, I had your message selected, so the
From: field was already filled.
