Depends on the bugs in the expansion program (aka StuffIt Expander etc).

Some apps (eg: TurboTax) have invisible files embedded within their 
packages.  They do this to prevent piracy etc.  It's dumb but they do 
it anyway.

No.  The virtual disk is self-contained.

Trash the enclosing folder.

or issue rm commands from Terminal.

or use File Buddy to make 'em all visible then trash 'em...
