What version of OS X are you running? Spotlight was vastly improved
between 10.4 and 10.5.
Back when I was running 10.4 this happened all the time to me. The
solution was to stop the indexing on those drives, delete the
spotlight files, restart the indexing and walk away for 6-7 hours and
let Spotlight have the computer all to itself while it did it's thing.
After that it would run just fine for quite a while.
If this is an external drive being used on more than one Mac it could
be getting confused.
