Did you try different Ram sticks? Booting problem can be related to failing/bad Ram, IIRC. Once the start-up ends (in the "best" scenario), does the Mac works ok? If yes, then the motherboard should be fine. If not, motherboard could be the culprit maybe. Did you test the MDD HD in another Mac? Did you try to boot from optical media?
