I have the same symptom.   For me it is caused by Cyberduck's bundled 
Sparkle update framework crashing due (presumably) to changes at the remote 
location it checks. 

I first got around the problem by turning off my WiFi (means of internet 
connection) before starting Cyberduck, then turning it back on after 
Cyberduck has fully launched.

As of your inquiry, I tried another approach that seems to work fine, and 
be a one-time fix (at least until they update their posted version again)...
(a) Turn off the AutoUpdate preference in Cyberduck (of course you'll have 
to launch once using the above method).
(b) open Cyberduck's preference file (ch.sudo.cyberduck.plist at 
~/Library/Preferences) and change SUSkippedVersion to 14721 (the version 
currently listed at the URL it checks 
- http://version.cyberduck.ch/changelog.rss)

I actually did option (b) before (a), so either might suffice by itself..

Hopefully our problems are the same, and your switching machines/OS 
versions was coincidental with the new bug.

By the way, I'm running version 3.2.1 on a G4, OS 10.4.11.
