Currently the iconify-on-away plugin says it iconifies conversations, which I assume means hiding them in the system tray, but it only minimizes them. I think it should be a preference in the plugin to hide, minimize, or neither, and that this feature should be implemented in the plugin. As for why, mostly just clearing up the taskbar when going away, but other than that, if other clients have it, I'm sure some people use it...
