Thank you for your reply once again.

It appears that the problem is from a tool I installed in Galaxy.  It is called 
ngsplot.

Whenever I try to do any analysis, I get the following error:

That is very cryptic....and you need to provide more details

  - did you get an error?
  - how do you know the files are empty
  - what happens if you work with the files
