There is not currently a way to delete datasets while running workflows, 
however this is a feature we plan to implement and I hope to revisit it soon.  
In the meanwhile, though it won't save you any disk space, you can 'hide' 
intermediate steps by using the workflow output flagging, if only to simplify 
the resultant history.
