You could always do an upgrade-point system. 
If you finish a mission really fast, or take out X number of enemies or find
a hidden area, you get a point. Then, after the mission, you can spend that
point on something like hull strength or warp speed or something else.
Just a thought.

Ah... I see. There is only so much you can do as far as customisation 
goes, but there are lots of classes to choose from and you and Phil are 
probably right to to start with one of each class first, and worry about 
adding different ships later.
