Hi Ishan, You are over thinking the process. To run a player you do not have to do anything.If you hit the ball when it is your turn at bat the game will automatically run the batter to the bases. So in answer to your question to run all you have to do is hit the ball.
As for your question about substitute batters yes there are replacements. If one batter is out do to injury or strikes out at the plate the next person in line moves up to bat. When three batters are successfully outed that is when the teams switch sides of the field. Cheers!
