You need a trap to catch the squirrel

get the stick and the stone, combine them together then use them in the
clearing. Get the walnut from thelarder and use that with the clearing
as well.
then leave and reenter the courtyard. Go to the clearing and then you
should automatically get the acehorn in your inventory.

When you interact with the gate, after you got the vision and you looked
up how to make the cataclyst in your cell notes, there should be an
option to break it.

Hello, The game is rather liniar, I always finished the cataclyst puzzle
first before talking more to the librarian.
You will first need to get the rope, then approach the librarian. You
will then get hte message that you need another item, then you can get
the tapestry piece.

Yes not getting the devine help to work and also probbably not being
able to see the objectives 9what you need to do at this time according
to the game) makes it a lot more difficult to play, here is what you
need to do (spoilers):
to subdue the librarian you need to get the rope from the stable and you
need to take tapestry in one of the upstairs corridors.
to finish the cataclyst you will need to break the gate in the courtyard
this will reveal a clearing and some extra items that you can use.

In the courtyard you need to pick up the leaves, mushrooms, and there
should be a relic that you can pick up.
When you get to brake the gate you can get the flower.
These items need to be put together once you have them all, then use
the new item with the vision.
