CentOS 4.6 used at bootstrap time (unless automake is forced to replace that) obsolete versions for config.guess and config.sub files from libtool that were too old to support DragonFlyBSD as explained here : http://www.mail-archive.com/ganglia-developers@lists.sourceforge.net/msg04082.html with the recent changes to trunk (r1403) or monitor-core-3.1 (r1406) the bootstrap scripts had been hacked to use the ones from automake instead, which should work if the version of automake used is older than the version required in the README, even if other obsolete versions are also available in the system as it seems to happen at least in CentOS 4.
