-Do not use anymore the java preferences but only the gate.xml preferences.
This is done mainly for compatibility reasons and also to have all preferences
in one file. The main drawbacks are that we reinvent the wheel and the
implementation is not very efficient.
-Remove the icons for linking the resources tree selection with he main view
from the main toolbar and add it to the option dialogue
-Rewrite of the XJFileChooser to make it more coherent with JFileChooser and
adapted to most situations
-GetColor(annotation type) from AnnotationSetView was copied a little bit
everywhere so make it static and remove the copies
