I've tracked it down to how it is applying the patch in
the build-program script. If is getting the list of patches
from the debian/patches/series file and it contains
entries like:
I have put in a simple work-around. There's no certainty
that this will be 100% correct, so I might have to revisit
this to do it properly in future.
