Ok, I'll half answer myself. Found in /.config/geany/geany.conf a line:
    fullscreen=true
setting it to false solved the problem as expected.

But I have no idea how it first got set to true. Also, could not find matching 
setting in preferences GUI. But I noticed that geany.conf is rewritten by geany 
at each run, at quit time actually, even when preferences were not changed by 
the user.

By the way, how to change the key binding for file-quit? (missing in the list)
