In OmniGraffle, the box normally selects what it touches. alt/option makes it select only what it encloses. Either command or shift means add to or subtract from selection: whatever the box touches (or encloses if you're also holding alt/ option) will be deselected if previously selected, or selected if previously deselected. The direction doesn't matter. Of course The Omni Group is very much invested in the Jobs/NeXT/ MacOSX culture...
