I found a bug where rotated square pads did not clear polygons correctly, (rounded pads were OK)... the bug was not a big deal (easy to work around) and was fixed quickly but I'm not sure if the patch is in recent distro packages yet (depending on where you got yours...) so you might check for that or just grab a recent version from CVS.
