It could be one of your footprints is a .pcb file instead of a footprint file. Did you make any of your own footprints? If so check out one of the guides (see http://www.geda.seul.org/wiki/geda:pcb_tips#how_do_i_draw_a_new_footprint) to make sure you did it right. In particular, you can't just draw the footprint in pcb and chose file | save.
