This is bad -- a weak spot in PCB. If you modify Footprints in schematics they are removed and you have to place the new ones again manually. You can exchange them in PCB program without touching schematics: Select the footprint from library window and place it above the old one. It may be necessary to press a modifier key like SHIFT during this operation. This method was described by DJ in this list.
