I'm using automake 1.11 and autoconf 2.64, compiled gaf yesterday and before without issues with all dependencies from the ubuntu 9.10 up to date amd64 system.
./autogen.sh ./configure --prefix=/usr/local/gEDA make make install May be some autoconf/automake friend app not doing their job well.
