have a look at "arabtex", if you do not know it already:

it is an excellent, free software, compatible with (La)TeX.
what i like especially:

the input uses ASCII . at first this sounds not so very good.

but then the great thing comes (that is: for linguists like me  at
least):

if you give the input with vowels etc. then you can decide afterwards
with a single command
whether the output should be in arabic script (if so: with vowels or
without them)
or in one of a choice of different scientific transcriptions.

that is marvellous! 

even though arabtex is not exactly what you are after,
still some lessons might be learned from it.
