Joey explained it somewhat, but I wanted to clarify. In the email message, threads are actually tracked in the message headers, not the subject, so hitting Reply and changing the subject will actually keep the message in the same Thread. Starting a brand new message, and not a reply or forward, is the only way to make a new thread. Otherwise the threads get really deep and start to cover lots of topics, making it really confusing for people who organize email based on threads.
