I think that depends on your application and how the end users will be using the system. If you create a document with xquery and you know where it needs to go then use xquery. If you build an application using the XCC with a front-end, then you have a choice of using the appropriate API or any xquery modules and pipelines that process any input data. If your end user can reliably handle moving documents within webDAV and you can control user access, then that may be the simplest approach.
