Equality testing of non-sequences should use "eq". Try...
[position() eq 2]

they are giving different results, is it an issue in marklogic

<b id="2-1">1</b>
doc("/root/ab.xml")//b[2]
<b id="2-2">1</b>
<b id="3-2">1</b>
