You may want to set the "reindexer throttle" to a lower number for that 
database, if you have not already tried that.

I've just upgraded a Red Hat Linux installation of MarkLogic from v5 to v6. I 
had database reindexing set to the default of true, so as I write I am watching 
the server doing the reindexing and sending CPU load averages up to levels I 
have never seen before, including during past upgrades of MarkLogic.

So this is a caveat to folks planning for the upgrade, that you may want to 
disable automatic database reindexing on your large databases so you can 
manually reindex one at a time, and/or plan to do the upgrade at a time when 
you 
can afford slow system performance.
