Could those be deployments that first happened in an EA release? Some of the customization wasn't in the older EA releases. And after the first deploy, things in the custom directory don't get touched again. If you are seeing this, try deploying to a new port (or an otherwise blank modules db). It should be part of any built app first deployed on 6.0-1 or later.
