The layout is altered, so a plot/viewmat window can be
popped in/out, beside of the terminal area. When playing
with plots, it makes sense to have the terminal visible as
well as the plot area at the same time.
Thanks for that hint. I'm not using plot/viewmat that much,
so I haven't realized it.
 
The application header has gone ;-)
The menu bar is now the first screen element.
A little J icon and the text: "Browser IDE", is placed on
the right side of the menu bar (I couldn't resist).
 
Can you please tell me more about the font sizes which are
too big for you?
I tested it on 3 different platforms (Win, Mac, Linux) with 3
different browsers (Chrome, Safari, Firefox). Each configuration
seems to look ok, at least for me. The font sizes are mostly the
same like the rest of the GUI (Windows, Aqua, Gnome).
What configuration (OS, Browser, etc.) are you using?
 
I have noticed the truncation of names, when scaling/zooming
the browser window. I think this is Qooxdoo specific, an I'm
currently unsure how to fix that.

I agree with you, that a matrix bigger than 20x20 looks not
that great with the current version of jhs/viewmat. When I
switch to bitmaps, a small matrix looks too small, the other
way around. So it seems I have to implement both types of
viewmat. Unfortunately, zooming a bitmap view is not easy
in an iframe html element.
Let me rethink about some possible solutions for this. But,
as always, there is no time frame ;-)
