I see the misaligned rows when I do a selection and copy from jQT to word, but 
when I do a copy and paste from the JHS, the columns line up as they are 
supposed to. I think this is because JHS displays its information as html, so 
as long as it is pasted that way then the spacing holds up. In JHS you can also 
toggle the boxing characters using boxdraw_j_ 0 for the utf-8 clean look or 
boxdraw_j_ 1 for boxes with +'s, |'s and -'s 

I did create a display that works off of SVG and one of the side benefits is 
that it takes care of the ragged edges of boxed unicode characters, but I don't 
think that is the issue that you are talking about with latex, is it?
