Plain text is not ideal because it means that the README can't include
hyperlinks (eg to the repository, wiki pages, etc).


I agree, but plain text keeps it simple for maintainers. If someone wants to come up with a template that does not require the maintainers to become webmasters, then I would be more then happy to give it a try.
