I tested this indexer.conf and everythink works fine:

category 01                                                                    
Server http://localhost/manual/mod/                                            
category 02                                                                    
Server http://localhost/                                                       


This is a part of MySQL output:

Probably, you didn't reindex after changing indexer.conf
