I looked through plot.js and graphics.js. It appears that it is hard coded to add the bubble to the body element rather than the element containing the plot. I can go in after the fact, remove the bubble element from the body and add it to the element containing the plot, but then the bubble will never close. the thing is for me, the body does not scroll but a div within the body scrolls. So whenever there is a plot at the bottom of the scrolling div, the bubble appears off screen and can never be scrolled into view.
