Hello Paul,
It came up in a discussion here that what you may really want is the genome 
sequences for each species included in the Conservation track's MAF alignment. 
If so, we are working on a solution to make that data available. If you do not 
hear from us or find a link on Downloads (under sacCer2) sometime in the next 
few weeks, please write back for an update.
