hgBlat/gfServer is basically only allowing 100 matches per strand.
You can run your own blat locally to allow for more, however some  
sequences of very high repetition may still prove uncooperative. Our  
dna gfServer does no repeat masking although you could use that on  
your own local instance. What element are you querying that returns so  
many mat ches?
